It won't. You must have a 24 volt system.
Adding a battery is easy. Updated the description, good catch.

I've got two batteries for my motor, but they are separate with a Perko switch. Would I just have to run them in series to use the motor?

Correct. Check your trolling motor plug on your bow. The plug on my boat gives you the option to wire for 12 volt or 24 volt, so instead of rewiring the batteries, you just change around the wires on the trolling motor plug on your bow.

Your right if you run your batteries in series you would have 24 volts.
You might need to upgrade the wire run (Battery to Motor) to a heavier gauge to accommodate the extra volts.
